Droplet Digital PCR
Droplet Digital PCR (ddPCR) is a third-generation nucleic acid quantification technology that partitions a PCR reaction into thousands of individual nanoliter-scale droplets before thermal cycling, enabling absolute quantification of target DNA or RNA molecules without the need for external reference standards or standard curves required by conventional quantitative PCR (qPCR) methods.
The ddPCR workflow begins with sample preparation and reaction mix assembly, combining the nucleic acid template, primers, fluorescent probes, and PCR master mix in a single tube. The reaction mixture is then loaded into a droplet generator cartridge where microfluidic channels partition the sample into 10,000 to 20,000 water-in-oil droplets, each containing zero or one target molecule on a statistical basis following Poisson distribution. The droplet-partitioned sample undergoes standard thermal cycling in a conventional PCR thermocycler, amplifying target sequences within individual droplets independently of neighboring partitions.
After cycling, a droplet reader scans each droplet using fluorescence detection, classifying every partition as positive — containing amplified target — or negative based on fluorescence intensity threshold. Absolute copy number concentration is calculated directly from the ratio of positive to total droplets using Poisson statistical correction, providing results in copies per microliter without reference to external controls.
ddPCR achieves sensitivity down to single-molecule detection levels, with dynamic range spanning five to six orders of magnitude. The technology excels in applications requiring rare variant detection, copy number variation analysis, pathogen quantification, and liquid biopsy analysis at low template concentrations.
